I had a problems something like that,
In the 10BASE-T mode all is o.k,
but in the 100BASE-TX mode there's many many packet loses.
It's almost impossible to network bootloading.

After changing PHY reference clock ETRAX100LX 25MHz TXER
to extra 25.000MHz oscillator, the problem was vanished.
Maybe somewhat failure of PLL circuit affected the accuracy of clock frequency.
